I noticed that schools like UBC treat prereq GPA separately from overall science and non-science GPA.
Am I screwed for schools like UBC then?

Are you an in province applicant to UBC? If you aren't, even people with 4.0's have slim chances there. You wouldn't have a chance out of province at UBC.

Jamer is right - UBC does tend to favor BC applicants. If you are at UBC though, you do have a chance. From what I've heard it's your overall GPA and last 60 credits that make up your AQ score. Your pre-req average, like your MCAT score, can only get you flagged if too low (there's no "cut off" that I know of).

What schools would I be competitive at with the prereq GPA consisting of the course grades above and an overall science GPA of 3.7?

Most schools don't even have pre-req GPAs (U of A comes to mind as one that does), so I wouldn't worry. Your pre-req GPA is definitely too low for an OOP applicant to U of A, though.
I'd worry about your next 2 years and try to get your overall GPA from the next 2 years to be 3.8+ and you'll be competitive at numerous places (many schools like Western, Queens, and Ottawa look at your most recent/top 2 years).

From some calculations, I found that if I only get A's from now on then the best overall science GPA I can graduate with is 3.71. The prereq GPA is too damaging.
But I'll be able to have a 3.8+ for just my last 2 years. How do schools like Queens and Western actually calculate the last two years GPA? Do they really only count courses taken in third and fourth year, even if some courses taken during that time weren't third or fourth year level? (This semester I had to take a 100-level physics lab course to fulfill my degree req. Will this course grade be included in my last 2 year GPA?)
I just checked the websites of Queens, Western, Ottawa and Mcmaster to learn about how they calculate GPA.
But from Mcmaster's admission stats I found that 90% of the accepted people were from Ontario.
Do other schools like Queens and Western favour Ontario applicants this much? They haven't posted their admission stats so I wouldn't know.

I actually talked to a some people at UBC about their consideration of prereq GPA, and was told that they only use it to as a warning flag if someone was doing horrible in certain areas.
As for Queen's they will take either your cGPA if it's over 3.68 (the number changes a bit from year to year but I think it stays around here), and 3.7something for your best two years. Note that your best two year GPAs do not include summer courses.
